OK After installing a new intake, header, catback and new cat (generic) the check engine stays on. Mechanic looked and said it was the new parts and there is nothing you can do. Suggestions? Thanks!

Have you tried pulling out the fuse for the ecu? and then letting it sit there and reconfigure for like 10minutes without giving it any gas after you put it back in? Or you could disconnect the battery. When I installed my short ram, I just disconnected the ground from my battery for a few minutes and then let it sit after reconnect and then the light went off. From my novice understanding you just need to reset your ECU in some way and then let it recognize the new parts.

yeah, you probably didn't reconfigure (reset) your ecu after install. disconnect the negative cable on your battery and wait couple of min. before connecting it back. what happenes is your flow sensors are not configured to the higher amounts of air flow, and exhaust flow, so the ecu needs to be reset in order for the sensors to be reset and calibrate with the new parts.
