Seriously. You've been out of a car for this long, at the very least you deserve a full refund.
And I hope when you get your car back you don't find the carpet all dirty and the driver's side door handle broken off. That's how I got my car back after one wreck (insurance wouldn't pay for me to do the work, only an approved shop) and even though I didn't pay for the work, I raised hell when I got my car back finally. It took a month and a half for them to replace a control arm and 2 wheels. And they forgot to center the steering wheel first before doing an alignment so the steering wheel faces right when straight.
The point is, don't let them get away with garbage like this. Rebuilding a transmission shouldn't be this complicated, especially for a tranmission shop. Sorry you're in this mess, man. It's frusturating.

I have already left a message with the owner of the company and told him that this is unacceptable. He is scheduled to call me back monday

Talked to the owner today and gave him an update.
On friday the only problem was 3-4 harsh under light throttle. Now the 2-3 shift is a bit hard as well. I am really drustrated
