Transmission not shifting.
So I just got done putting in a new engine in my honda accord 95 EX. Now the transmission will not shift automatically. There is no D4 light flashing. I can shift it with the shifter into 1st 2nd and it seems to be going into 3rd but not 4th. The transmission was working 100% before the new engine was put in. Any ideas?

I would check for codes just to be sure your TCU or ECU are not detecting a problem.
There is a throttle cable that goes from the throttle body to the transmission that you may want to check. There is an adjustment as well to take up the slack in the cable.

Checked the cable and the fluid. The cable was fine but the fluid was half full. So I added more and took it for another drive. Now its in limp mode. It wont rev higher than 4k. I checked the codes...I received 4. Which is crank angle.

Is code from D4 light or Check Engine Light?
Code 4 for Trans (D4 light code) is "Lockup clutch does not engage" and indicates a short/open in the VSS speed sensor signal wires. It could be faulty VSS or circuit problem. Check is to disconnect connectors (A & D) from TCU and check the wires for a 5V signal when rotating a front wheel to drive the output shaft. Signals are at A25 and D9 terminals on the respective connectors.
You will need a shop manual to find the connectors, disconnect, and probe. If you don't have one, download from Online Manuals post in DIY forum.
Note, this would not account for failure to shift to 4th gear. Code 4 fault would prevent lockup clutch from engaging. Besides shift cable adjustment, remaining causes of failure to shift to 4th gear are internal hydraulic faults. See Symptom-to-Component chart of shop manual.

Its a check engine light code 4. I dont have a scan tool so I used the shorting trick. It flashed 4 short flashes. I dont know how to short the wiring for the transmission computer but when I drive it I dont have a D4 light flashing.

Code 4 (Check Engine Light) is for the camshaft position sensor (CKP). I think this sensor is in the distributor for 95 EX.
Check by measuring the sensor resistance at the distributor connector (wiring diagram and connector pin layout req'd). Resistance should be 700-1300 ohms. If resistance is out of spec a new distributor is req'd as part is not available separately.
If resistance checks good, next step is to check resistance of the sensor at the ECM connector (under passenger foot area). Again wiring diagram and connector pin layout req'd). If resistance measure good again, you likely have a failed ECU.
I had above sequence happen for a different distributor sensor the cylinder position sensor (CYP). New ECU fixed problem.
