Did you have any work done on your car not long before this happened?

No, I do all my own work. I did a timing kit about 900 miles ago, new battery same time also.

After work today I’m going to check ecu grounds, g101 I think, at the intake manifold. Also I plan on pulling the main relay and bench testing it, as well as it’s plug, but having trouble finding a pin out for the main relay specific to my car, any help would be very appreciated with that.

Looks like the 01 civic is the same as the 01 accord. Look at the link to see how they troubleshoot there issue.

For some reason, I think you need to check the ignition coil.
If you swapped out ECU's and no change, I would think it is not the ECU ( but might be something going to or from the ECU- but not the ECU itself).

You've changed the PCM so here's a strange possibility. I recall this being the solution for someone here quite a while ago. No guarantees, but you should be able to check it.

After unplugging and reinstalling the wiring harness plugs onto the PCM, this person had strange problems. After going crazy checking everything, they finally found that one of the pins or sockets inside a wiring-harness plug on the PCM had retracted from the large plastic plug-thing. In fact, you can remove individual wires from that plug by releasing a little barb that holds the wire & socket in place. This socket had pushed back to the point where it wasn't making contact with the corresponding pin on the PCM.

I just got off work, and checking more things now. Thank you everyone for your insight and help. The ignition coil is inside of the distributor to witch a new one has been installed, along with crank pos and all associated parts.

The numbers on my main relay are different from the diagram, same number of pins, just numbered different. When I checked it according to the link, it failed the first test, but again, not sure I’m hooking up to the correct pins.

Nevermind I sent the wrong one that's for the 91. Let find the 01 again
