P1399 and P0301 error code after cleaning EGR passage ways
I removed the valve cover and fuel injector rack, and then cleaned the EGR passage ways. Long story short I followed these instructions:

I had a little trouble getting the fuel injectors back into their original spot. I also broke a valve cover bolt from putting it on too tight. Until a new bolt comes in I filled the hole with red high temp silicon, (yes I know its dumb)
Previously I had these error codes, (P0171, P0170 and P0401) which is what led me to the EGD passage ways. What could I have done wrong to cause the P1399 and the P0301 codes.

Do you get a strong fuel smell in your engine bay?
Check that the electrical connectors are on securely on each injector. Especially the #1 cylinder (nearest the drivers side of the car).
Also check that you got the two or three vacuum hoses reattached.

My bad read that wrong. I'll check the connectors on the fuel injectors in the morning, after the car freaked out and i pushed it back in the driveway I remembered that I had a hard time putting the spark plug cables back on. Could all of this be because I put them on wrong?

Ok so I checked the cables, double checked all vacuumed hoses, checked electrical connectors on fuel injectors and replaced the valve cover bolt that I broke. Car started up fine...but quickly started sounding like it was gulping on fuel oR air or something, and the rpm's slowly went to 0 so I turned the car off. Any suggestions? Should I re'check the EGR gasket or could some of the carbon falling into the passage ways cause this

Check for injector vacuum leaks. It's easy to get the seals crooked. Vacuum leaks can trigger those misfire codes.

Yes be sure all vac lines are back on and to the proper spot. Also that there is no fuel leaking from the top of the injectors, might also want to be sure there is not a leak on the lower seals (where the injector goes into the intake) - Roder's suggestion.
From there you can try to reset the ecu and let it re-learn base idle. Not so much on the 5th gens but ut can't hurt...just be sure you have the radio code if it is the factory radio.

Tried everything I could think of including things you guys suggested with no luck. Took it to a shop and it turns out that I put everything back together fine, but cleaning the passage ways exposed the big problem. The EGR valve was shot. So I'll be ordering a new one myself and saving the money that would have gone towards labor.
