I dont have an ipod but i've plugged things into my radio through the aux. port. Its an Aiwa radio that was under $100 and has a control where it amplies w/e is connected to the aux. It works really well and sounds great

I don't ue an iPod I dont like them. Too expensive for what you get. I use a Creative Zen Xtra mp3 player. I hook mine up to the aux input all the time. I never have any sound quality issues. The common mistake people make is that they get low quality bit rate mp3's and then blame the mp3 player and or connection. Another problem is over equalization. like setting custom eq settings on mp3 playerm and then the sound gets EQ'ed more at the head unit, and sometimes even further EQ'ed with a seperate DSP unit. LOL. My best suggestion would be set a preset on the mp3 player just for the car, keep it basically flat, volume up 3/4 of the way (Just under max volume, like if it goes to 25 set it at 20 or so) Above all, don't get low bitrate mp3s. I keep only mp3's with bitrates of 160kbps+ people say 128 kbps is cd quality but if you have an ear for quality....you will know that is NOT true. the quality of your mp3s will have the greatest effect in quality of sound over you car system.
