It could be a huge variety of things. Are there any cel codes on? What kind of spark plug wires are you using?

it can be as simple as not placing the spark plugs in the correct firing order.

Sorry I kinda gave up on waiting on replies. I work nights that doesn't help either w/ responding. Anyway yes CEL light stays steady amber until I let off the throttle, then it will start to blink. Once I get back on the throttle it will stay steady amber. On a cold start you don't feel the miss right away. Approximately after a min or 2 you can feel it at the 2000 to 3000 rpm range. The wires are less than 6 months as well as the NGK's plugs.

What kind of spark plug wires are you using? The owner of an import performance shop over here says to use only quality honda wires, NGK wires should also work fine. And double check if it's in the correct firing order. Also be sure the spark plugs are set at the correct gap for your particular motor.
