99 Honda Accord EX Remote Trunk Release Problem
You may want to check the relay which may be hooked up to the security system for the trunk release. The link shows the location of the relay. I also included remote programming instructions for info.

Edit: Your EX may be slightly different, the add-on trunk release accessory was for other trim levels which didn't come with it.

Thanks for your very informative post. To check on the relay seems like a pretty big job, so before I go and do that I wanted to ask if you think it may be the relay even though the rest of the functions on the remote work. I mean if I hit the lock twice the car sounds the horn like confirming that the cars alarm is on. Now I do want to mention that the car has a kill switch on it. Do you think that maybe the person that installed it did some type of shoddy work that could have damaged it somehow? THanks so much for your time.

I believe that relay referred to in the link is specifically for the trunk release. Since you already have a multimeter, testing the relay is not a big deal. A matter of seconds to test.
You mentioned you already replaced the trunk release mechanism/actuator, so it may point to electrical such as the relay, wiring, etc. It may even be a ground wire in the trunk not connected or tight.
For fyi; most auto insurance actually covered the work performed by others and paid through them. In the future, talk to the insurance company if a body shop tries to not make good with their work.

I would disconnect that wire and see if you get a voltage jump when the button is pressed on the remote. The tidbit that the battery re-connection opened the trunk argues that its probably not a bad lock.
After that, yes, I would check the relay because I believe you are correct, that is the next thing in the electrical chain that could go bad.

I am sorry that I am picking up this thread 3 months after I started it but I have was dealing with other problems on my car that needed attention...so anyway I printed the trunk opener diagram and noticed that it was for the 2001 4 door but anyway I took the kick panel off and I couldnt find the relay where the print out said it should be. Could it be different for the 2 door EX? Also I tried reprogramming my remotes and still the trunk release button didnt work. Any help I would appreciate it. Thanks for all your help.

I bought a Haynes manual to see if the electrical schematic would help. All I can tell you is that there may be a relay under the passenger side kick panel that may control the truck release feature. I will get back to you once I check it out.

if you replaced your solenoid maybe you put in a wrong way try to reverse the two connections and try if the solenoid is pulling the trunk sometimes if in wrong way it will not pull. I only install my self the solenoid and the remote using the relay.
