Clutch feels totally different, what could be the problem?
Well, I finally got everything off. According to the manual, when I pull out the master clutch cylinder, the whole piece is suppose to come out. But the problem I'm having now is, there's this pole sticking out that won't come out and I'm wondering how the other end of it is suppose to come out since the whole in the middle is small. Here's a picture, let me know what I'm suppose to do cause I'm pretty stumped.

my friend...you pulled off the brake master cylinder. this is the part you want to pull off your car:

the arrow points to the clutch master cylinder reservoir, which is connected to the clutch master cylinder. you didn't need to remove the brake master cylinder to remove it.

Well, good news is it looks like the brake master cylinder may have been leaking a bit also.
The dribble line from the clutch MC looks just like the one I had on my daughter's 97 Acura 2.2CL (essentially an Accord). It made a world of difference in clutch performance, which had gradually deteriorated until the clutch pedal fell to the floor.
Removing the hard line to the MC is a challenge due to space limitations. I found I could not use a 12mm flare tubing wrench which is correct tool for the tubing nut due to space. However, the nut was loose enough to allow removal w/ a 12mm open-end. Hopefully your's will be also. I found that removing the brake booster vacuum line provided some additional room to work on the clutch MC.

It seems now I have a another major problem. I removed the two nuts from the clutch master cylinder before removing the clutch pipe and the reservoir hose. I was able to get the reservoir hose loose and off but there's no way I was able to get the clutch pipe loosen so I tried pulling out the clutch master cylinder hoping I was able to get it out enough so I can loosen the clutch pipe. Now the problem is no matter what I do, I can't get the freaking thing out at all! No matter what angle I do, it hits something and blocks the cylinder from coming out.
I'm out of ideas on what to do because I was trying to put it back in but I can't even do that because it won't turn at all to let me put the left screw in first. It won't turn at all! I'm thinking it's because of the clutch pipe which is killing me! Here's a pic.

You guys having any idea on what I can do? I'm practically just stripping the clutch pipe trying to loosen it with a wrench.

it's ok, just bring it in to me. i'll sell you a new brake master cylinder, clutch master cylinder and line and slave cylinder for just under $2000!!
you need to loosen that fitting with the clutch master cylinder still bolted to the firewall. this keeps it stationary since it will take a good amount of force to brake it loose over all these years. you should also be using either a flare wrench, flared crows foot with a swival socket and extension or carefully attempting a regular wrench(although as you can see - not recommended).
fyi - i do the clutch master and slave cylinders in 15 minutes. (don't hate me!)

You need to use a flare tubing wrench to remove the nut, or if it's too badly stripped use a good vise grip to grab the nut and turn. You may be able to redress the nut w/ a file till it's serviceable, or you'll have to cut and splice a new nut and flare end on the tube. Some tubing nuts are simply too tight to be turned w/ a 10-mm open end.
I hope you read above and understand that you are removing the brake MC and not the clutch MC.

i think he removed the brake master cylinder to give more clearance.

You need to bolt the master cylinder back on to break that nut loose as HondaTech suggested. Ooohhh that nut doesn't look good. Get a flare nut wrench ASAP. You really don't want to strip that thing
