Yes, your logic is sound. Take a look at the partial diagram I posted in the 2nd pic. I previously posted (post #5), it shows the Blue wire coming from the C401 connector going to pin A16 for a 01 vs. A13 for a 99 at the connector for the PCM/ECM.

I also attached a pic. of the ECM/PCM Connector A pin out.

Just in case something else pops up along the way, here are Connector B, C, and D pin outs.

D is only for A/T.

Ask your Honda mechanic friend if he/she could bring over a pin tool set.

For the Immobilizer communication problem, it look like you would take the Blue wire from pin A13 and connect it to pin A16 of your old harness.

A13, A22, and A31 are applicable to the 01 for the ABS/TCS, which your 99 didn't have.

Yeah I talked to the honda mechanic friend of mine. He is gonna look into what to do and pull all the wiring diagrams we would need.

Looking at the ECM/PCM connector diagrams:

Connector A for the ECM/PCM is from the dashboard wire harness.

Connectors B, C, and D for the ECM/PCM are from the engine wire harness. So, since you already changed the engine wire harness and the ECM/PCM, the wiring there should already match up. A large difference was related to the wiring for the different ignition system at connector C.

From what I could tell, it may just be the modification to the dashboard harness wiring for the blue wire from A13 to A16 for the Connector A, at least related to the ECM/PCM.
