So, when I called the parts store to order front pads and rotors, they said that there is two types of calipers (Nissin or Akebono) -- each of which has a particular pad type.

So, which should I buy for a '93 Accord EX, 2 dr.?

The 93 coupe uses Akebono. The Accords used Akebono or Nissin.

Honda parts sites will show Akebono for the coupe. For informational purposes, this thread has good research done for 90-93 Accords:
