I got my transmission from a prelude today and it came with an intermidiate shaft, BUT both ends are male. The CV axle i bought for my year accord is as well, so im wondering if the CV axle from a prelude will fit my accord or do i have to hunt down a shaft?

 

both ends should be male. Your trans is female and so is your hub. Unless I'm not understanding what you mean.
