Im not an expert by any means, but Im pretty sure that what they mean by porting and polishing the cylinder head is enlarging and smoothing out the ports so that everything flows better. Often this is done in conjunction with changing the pistons, maybe thats what you heard?

Everything on the engine has some tolerances. Say the pistons have to weigh the same within 5 grams - you make them within 1 or 2. Make the diameter & straightness of the cylinder bore BETTER than Honda's allowable tolerance. And you do similar things to whatever other engine parts you can think of.
