can you run a manual ecu in an automatic??

what will happen if you do. because i had ordered one and got sent a manual one instead of AT and i didnt know it until alittle bit later. plugged it in and it seemed like it ran good the only thing was that the d4 light blinked at it was a code 14 but i dont know what that code is....
