Default 2002 Honda Accord SE - Mis-firing - NEED HELP

My wife has a 2002 Honda Accord SE that was running really rough. I checked the codes and it was throwing P1491, P0304, P1399. I changed the plugs, removed the egr valve and cleaned it as well as the ports on the engine as best as possible. I cleared the codes and started the engine, this time it only threw up P1399. Obviously its till running very rough. I attached a spark plug to cyclindar 1 plug wire and it was creating spark. I have been using my fathers OBD2 computer to check for codes... can someone give me a step by step on what i should do next to figure this thing out? should i replace plug wires, 02 sensors, coils?? Do i need to remove the fuel rail and clean the egr ports? I have read around a little and could use some help. Thanks

Did you remove the upper part of the intake manifold and clean the port?

no I haven't, not yet. Is this where this where the egr ports are? more importantly would you have diagram or instruction on how this is done? I dont mind doing it myself... but id really hate to guess on how it comes apart.
