Default Car dies after being jump started

2007 Honda Accord Ex V6 Manual Trans

Ok, so it all started when I discovered an aftermarket alarm GPS installed from a previous owner. The thing fell on my foot from under the dash while I was driving. Foolishly, I cut the wire which caused my car to not start. Towed to dealer and they informed me that there were blown fuses and got the car to start.

when I picked up my car from Honda, I noticed the Brake, VSI, Check Engine lights were on... 5 mind later the car stalled from a dead battery. Honda said the alternator went out and wanted $900 to fix. Towed it back home and replaced alternator, jump started and it ran until i unhooked the cables. I checked fuses and all seem good. Is there something else I’m missing. At a complete loss on this one... is there a relay somewhere that I’m not seeing?

So the bad news here is the wiring has been messed with; that in and of itself is bad, worse still is this is the type of thing which is virtually impossible to diagnose over the internet. I'm afraid you or a shop is going to have to trace all of the wiring and fix or replace any harnesses which have been compromised.
