Did you get the cylinder head milled when you rebuilt the top end?

not the help you need here overall, but

dishsoap I use to check for leaks in positive pressure applications, like tire leaks - where the air is coming out and makes bubbles.

negative pressure - vacuum, sucking the air in - wouldn't create the bubbles.

$.02 = too basic

Is miss present at all engine speeds? If yes, it may be #3 has lost compression. Check compression on that cylinder? Low compression could result from improperly seated valve, cracked head, or poor ring sealing.

good luck

Is cylinder miss all the time? If yes, then either ignition or injector issue since fuel is getting to other cylinders. Suggest checking for fire w/ a timing light connected to #3. No flash means no fire.

good luck

Does the miss ever go away...sounds like it based upon your post.

So my next question, once it starts and runs and the miss goes away, if you shut if off and restart it within just a few minutes....is the miss still there?

upon restart miss was still present, doesnt matter now, got new compression tester just because and re-tested all cylinders, no. 3 was reading 85, no. 4 was reading 89-90, i have since pulled motor and swapping in a v-tec 5spd from my first project that is my daily drive, wanting to do a cd6 clone but not sure yet i am still open to suggestion, wanting power, reliability, and to feel vtec
