Default Soaked air filter, What's up? Help

I am having a problem with a 92 ds that is strange. The dealer says they have never heard of it. My stock intake (injected) is soaking my air filter with water. There is a box under the right fender that is connected to the air filter box by a rubber boot. I am assuming that it is open to air (somewhere) I just need to know if anyone has heard of this problem before. And how to repair it. My Accord keeps running rough and not starting. Everything else is good so it must be this water in the air filter problem. Help Please! Thank You in advance.

So you've located the problem. Simple solution, plug the hole.
