Default Swaping Engines

I have a 1995 Honda Accord LX with an f22b2 non-v/tec engine. Need to replace engine due to damage. I have been reading about putting newer motors in if change the wiring and computer. does this fall true for newer cars 2002 and up?

If I get a newer motor can I still use my current 5 speed manual transmission?

If so, what motor do you recommend for the best gas mileage?

Can I use a Honda Civic motor? What would I have to change? Does it even fit?
