Default 1997 Accord missing at idle

I have a 97 Accord with the 2.2. I recently changed the water pump, timing belt, heater core, and distributor cap, rotor, and the wires. The car was running fine after the timing belt change and water pump change. I changed the heater core and then the car started running rough at idle or low rpms. It does not do it right away, once the car warms up it spits and sputters. I am getting a code of misfire at the #1 and #2 cylinders even after the plugs, wires, rotor, and cap. When it is idling I can take off the #1 and #2 wires and the car runs the same, when I take of 3 or 4 it dies. When I accelerate up top speed it clears itself up......I am lost at this point the only thing I can think of is some how I jumped a tooth on the timing belt. Need some help on this one.
