Default 1999 honda accord brakes

Hello, Guys having issues with my brakes. Purchased new front brakes in may/08 and rear in 12/08, I average about 15,000 kms a year. I had recently had the car aligned, and some front control arm work done. car ran fine after, soon after I got a flat and had (1) tire replaced. to my knowledge ever since then the car shakes when I apply brakes, not the steering wheel, but feels up my the wheels. Is it the rotors? after two years? The rotors and brakes pads are honda parts.

Did the tire shop torque the lugs correctly?

Find out if it shake when you're using the e-brake, don't lock it up but apply it easily when you're driving, watch out for traffic behind you, if it does then something wrong in the back brakes, If it only shakes when you're using the foot brake then the problem is in the front.
