don't know how long you've had the car, but like anything, if proper and timely maintenance is not done, it does'nt matter much what you drive you'll have problems...trans issue is probably not related, but you need to address one or the other first and the cool part is you get to pick

Also wondering what tools i would need to get a look at the ecm to get the exact model number off of it, and if i have a new one installed does it have to be installed by a fu*&%ng dealership cause i need to be liquered up to talk to them or i get frustrated real fast.

Any help would be great on this situation thanks for all of the above info by the way.

I am the one that found the dead mouse in the air filter and cleaned it out all the way down to the elbow
On the later generation Accords, it is an ECM/PCM unit (Electronic Control Module/Powertrain Control Module). The PCM side controls some of the transmission functions and that may be why you are experiencing the shift problem. It is possible the unit got damaged due to water from the AC drain hose. (It has happened to some people before, even on this forum.) See this link regarding pulling the carpet on the passenger side to see if water got on the ECM/PCM and to inspect the drain hose.

If it is the ECM/PCM, you can replace it yourself; but, the car won't start without the ECM/PCM reprogrammed due to the Immobilizer. I will try to post some info. for you on the ECM in a bit.

I believe the ECM/PCM unit is located behind the center console area. If you pull away the carpet from the passenger side, you should see it easier.

This link refers to the Immobilizer system on your car:
