Default Question regarding harsh shifting.

Ok guys, heres what ive done to the new stepchild.
Replaced the valvecover gasket, and the grommets in the plug wells (Thanks to this site). All has gone well, no more leaking.
Gave her the usual tuneup stuff. New belts, new plugs and wires.
Replaced the rear mount. (Thanks to Larry, my Honda Guy). He also installed the AT cooler in chain with the stock cooler. Used Honda Fluids, and gave me an extra quart to be on the safe side...Put on the new Cat-Converter. New exhaust pipe matter of fact... She came with a loudCatback RacTive pipe, and that drone got on my nerves. He cleared out the EGR system, and found a lump of carbon, that resembles the meteorite that wiped out the dinosaurs. And now, this is my problem... Im used to driving my Element around. And its transmission is twitchy somtimes. But never jumpy like this. When Im driving at slower speeds, the transmission shifts really tight. Like I feel the gears engaging. But when I give her the gas, the transmission shifts smoothly, and reacts like it should... So far the only thing I have found using the search feature, was a thread that sounded like the problem I was having. The diffrences were the years, the other poster stated that his accord was a 93.
I do find that I feel vibration when im coming to a quick stop. That feels a little like the mount. But all the bushings are intact. And in fact my mechanic has checked them. And stated that he didnt find anything that would cause the vibration. And I believe him, because he chained the engine assembly on the hoist in front of me.
Could this simply be the front mount not being attached correctly? Because my service manual stated that the mounting bolts have to be installed in sequence.. And if so, im getting the floor jack out of the shed....
Sorry for such a long winded post, its just that I didnt want to leave anything out...
And BTW, I LOVE THIS CAR!!! Just as much as I love the Element.
So any help would be GREATLY appreciated...

Many Thanks
Jason
BTW, What do you guys think about these transmissions? This Accord is sporting a rebuilt from Honda. The woman I got her from, had the transmission replaced at 106k.
