Default Tranmission swap help

Hello all i'm new to the forum. I have a 99 accord v6 ex model j30a1 engine. Here is my dilema did a 6speed swap back in 05-06. Put in a cl-s(cl-type s) transmission and ecu car ran beautifully for years. Had the clutch changed a few months back the mechanic who did the work left a bolt loose inside the transmission. Eventually the loose bolt tore up the inside of the transmission. Now i had a2006 accord 6 speed transmission put in and i'm getting a p0335(crankshaft sensor) code and the car is in limp mode everything tests good. Should try to flash the existing ecu or get a 2006 manual ecu. All help will be appreciated thanks.

P0335 is Crankshaft Position (CKP) sensor no signal. The sensor is not on or part of the transmission. There is the possibility the wiring, connector, or sensor was damaged during the swap; or just not plugged back in securely.
