Changed almost all possible causes
Car: 1991 Honda Accord LX 2.2 Wagon
Automatic Transmission from a 1994 Honda Accord replaced a few months ago.
The S light started blinking for a while and the car would not start in first gear, it would start in 3rd. i have to pull it down to first then to 3rd. the only two working gears after the blinking S light.
i took it to 3 mechanics, told me the transmission is fine with no problems. Pulled the codes which initially gave shift solenoids as the first problem.
After replaced the shift solenoid, pulled the codes again, and this time the car shot up a whole bunch of other codes including lock up solenoids etc..
long story short, i have replaced the following items:
ECU
TCU
Main Relay
Shift solenoid
Fluids
spark plugs
intake
the car is still flashing after reseting the backup.
the next thing i would change would be the Speed Sensor, but i dont know if that is relvant to this problem.
Any help would be greatly appreciated.

Other possible scenarios: The modulator valve (which hydraulically feeds the solenoids) may be stuck open, flooding the solenoids with more fluid than they can exhaust. The solenoids may also be restricted with metal particles. The symptoms are wrong gear starts which is what i am experiencing.
Should i test the wires using a voltmeter? or should i just inspect for signs of damage ?

Are you using a TCU from a 91 or 94 Accord? Are all electrical inputs available to the TCU?
The 94 trans on my car has different gear ratios than the 90 I used to have. This might cause all sorts of problems.

I used TCUs from both 94 and 91; no signs of difference.
How do i test the inputs to the TCU ? Could it be a speed sensor or a TPS ?
I compared TCU pins from my 90 and 94 manuals and there were a couple of differences, although very similar. Pin D3 is used on 94 and not on 90. It could be different on 91 you have.
I think you need to use a 91 TCU since it matches your harness. All the outputs of TCU appear to match, so hopefully your 91 TCU can drive the 94 trans, however it may not perform the same since the gear ratios are different.
What was reason for using a 94 Accord trans? Plenty of exact matches are available as used parts.

Im thinking of replacing the TPS and Speed Sensor, and also testing the solenoids using a pressure gauge. Any other suggestions??
What codes are set by ECU and TCU? Are you using a 91 TCU currently?
VSS sets a specific set of codes ECU 4 and TCU 17.
Make sure the trans throttle cable is adjusted correctly.
