03 Accord Window Problem
#31
Looking at the documentation for the 2003-2007, the auto up/down function looks to be only for the driver's door window and not for the front passenger window. Just wanted to confirm with you, is this the case?
If so, the problem with the driver's window auto up/down function, and the passenger window closing by itself may be due to the driver's door multiplex control unit (which is part of the master switch).
Later Honda Accords (e.g, 8th generation) had the auto up/down function for both driver and front passenger.

Yes I'm 99% sure the auto up/down only works from the drivers side. Although I did most of the testing from the drivers side it seemed like it made no difference which switch I was using when it started acting up. When the window didn't operate from the drivers side it also didn't operate from the passenger side.
I have no doubt that the passenger motor was bad because the old motor wouldn't do anything. Now it's working but it seems like it's getting a lot of false commands.

1. My best guess from what you described, is a faulty driver's door multiplex control unit (MCU). The door mcu is part of the driver's master window switch. The driver door mcu also controls the auto up/down function.
2. I've attached the circuit diagram for the power windows. In the diagram, you'll see that Fuse No. 26 separately provides power to the front passenger window switch so that it can be directly controlled by the front passenger; without going through the driver door mcu.
The driver's door master switch can also control the front passenger window through the passenger switch by separately supplying power. My guess is that when the driver door mcu is acting up, it may interfere with using the front passenger window switch.

It does seem like it's a control problem more than anything else at this point. What I wasn't sure about though was whether the passenger switch could cause the described symptoms by itself or not.

The remote transmitter programming should not be a problem if the driver's door mcu and the under-dash multiplex integrated control unit (micu) are working properly. The antennae is part of the driver's door control unit.
